If you finish the Wintersday chain involving Grawnk and the lost children's presents, you can get the Star of Gratitude that consumes 50 empyreal fragments. TL;DR: The primary purpose of the three you mentioned is to upgrade them into their refined versions, which then are either used in ascended crafting or upgrades for the Guild Hall.
